calculating Team Classification times

i thought TdF Team Classification times were taken of the times of each teams top 3 riders? How can AG2R be ahead of Astana when Astana has 2nd - 5th place riders?

I think it's the top 3 times from each day. then each day's totals are summed for the total team time. right?

They've had lots of guys in breaks gain time - Nocentini, Efimkin, Riblon.
