It's recorded as it happened. Stage winner and then GC times adjusted based on recorded time. As there is zero overlap between the GC riders and the sprinters trying to win a stage where this would happen I don't think it would cause any issue. Almost certain this happened before on the Champs didn't it?

Well, yes, obviously. Whether they apply the rules about time between gaps would be interesting, but this seems like an unlikely situation. Is a GC hopefully, who is likely a terrible sprinter, going to waste a huge amount of energy to get a few seconds and possibly none? The pace is still going to be high at that point so getting a big enough gap would take a serious effort.
