I think you need a maths lesson. Pog gained two seconds, Thomas one. The gap is the same as if Pog had won the sprint and Thomas had come second.
I think for Thomas the gap to the other GC riders might be more important than the gap to Pogacar...

And because of Swift he lost an additional second to all other GC riders while, as you said, the gap to Pog would have stayed the same.

EDIT: also if I'm not mistaken, tobydawq gets quite a lot of maths lessons. He even gives them.

Nope, what did I miss?
After the first intermediate sprint the group of 25 with almost all the sprinters was ahead by 1.5 minutes. Polti, Movistar and Bahrain had to chase full gas for 40 kilometers, in so doing splitting the bunch, with Uijdtebroeks, Lutsenko and Chaves behind, making their teams chase for about 15 kilometers until it all came back together.

Not much marginal gains for Ineos with that
To make it a 4 man sprint with a strong sprinter and the result is then more likely to be only a 1 second risk rather than potentially 3 seconds. Thomas & Swift grew up on the track, this is one way to race an intermediate for points, they just turn it to seconds that's all.
