I would have thought that a rider simply gets "deleted" from the classification and the points are not recounted.

Exactly, just as if he'd been thrown out mid-race like the Saunier Duval guys in 2008. They didn't recalculate all the points for Aspin or Hautacam, just removed the guys who didn't finish the race or whose results were declared void.
