Yes it would be very tough for Sagan to win this year. Yes, he would probably have more top 3 placements than mathews, but so far, he wouldn't have earned much more points as Mathews in hilly stages, on the contrary, them both would compete for the same points, so neither of them might easilly not have the same amount Matthews has by now.

guess Sagan would have finished in Top5, perhaps in Top3 in most of the pure sprint stages ... Rodez would have been a stage he could have won (instead of Matthews) and guess he could have made some points in LePuy-en-Velay as well ... plus the intermediates (Sagan was never afraid going in a break, even day after day) ... so I am pretty sure he would have fared better than Matthews .... if that would have been enough to neutralize the bunch sprint wins by Kittel is up for debate .... anyway, Sagan is not there, and in the end it's fruitless to discuss the "what could have beens" ....

At this point why are Movistar using the whole team to protect Quintana? Or is that just their way of organising themselves?

A minute, at most, if the conditions are really favourable, I'd say
