This idea has been around a little while in some form or another. They (labs, I guess) are supposed to have about 8 years of samples. So, why not? Well, the UCI would not have it happen under any circumstances. It would strongly discourage doping.

The answer to the OP is of course "no winner". This way some 50-100 years from now people will look back with a grim reminder just how rotten to the core the sport was during this time.

I was interested in the breakaway story not having followed cycling back then. According to CQ ranking it was actually 33 minutes+ that Armstrong gave up to Kivilev and Simon. Amazing amount of time.

Kivilev had lost lots of time in a previous stage when he was caught up in a crash or something, and he only had some 13 minutes on the favourites.

Yes he lost 18 minutes on stage 4 and gained 33 minutes on stage 8.

Using my logic for this particular thread, mind you. Using my real logic independent from the premise of this thread, you'd be hard pressed to find the real winner of the 1999 Tour within the top 100.
