Well, Nibali's last long ITT was in 2014. 19 sec slower than Dumoulin over 54 K and he wasn't going all out.

Sure, he didn't need to go all-out, but that doesn't necessarily mean he didn't decide to go all-out anyway (e.g. to try and win the stage).

There are many examples of riders who did not need to take risks, but did so anyway because they wanted to grab more wins.

He was certainly taking the corners easy and cautious, absolutely no reason to force anything, Le Tour was won and anyway it was impossible to beat Tony Martin.

Yeah, I agree. I think he gave a good effort but not 100%, more like 90%-95%. Still was a great ride, though. If he had gone 100% I reckon 1:20 off Martin was a real goal, and over 54km when Martin was at his best that's a real achievement. Albeit, Nibali was at his best too. Also, he only finished 30 seconds ahead of Peraud. He could've gone faster.
