Okay, crazy thought experience.
If Degenkolb was to win tomorrow, and Kittel becomes fourth, who'd win the GC? Degenkolb would get 10 bonus seconds, tying him with Kittel, and they'd both have fourth place as their (second) best placing, after two wins each.

I know, this is probably not gonna happen, but in theory.

Degenkolb because when he won Kittel was further back. That's just a guess....not sure how it really works.

Yes, missing out on Pro Conti was a tough call. He deserved better. Hopefully this result may help them get some decent races as a Conti team, even if the bonus seconds for the breaks and cancellation of the 4th stage inflated his result somewhat.
