You left out the DNF. Lantern Rouge at the end is still better overall.

Cancellara was very likely to win the prologue and be in yellow for a week, which already saves the Tour for the team and makes the sponsor happy (especially one which didn't really enjoy success or good press throughout the year)
No other rider could offer that kind of economic advantages to the sponsor ... by including Cancellara they already got everything out of the Tour anyone except Sky could hope for
Plus remember all the criticism that Vaughters got when he didn't include Hushovd in the pre-worlds Vuelta team ... OK it was a little different since he was likely to leave (Cancellara maybe too?) but IMO these team leaders have earned the right to request a spot even in the Tour to get the optimal preparation for Worlds or Olympics
Plus if Cancellara does win the Olympics then the sponsor will profit again from that ...
I think all riders understand such reasonings and I highly doubt anyone was upset about being left off the team for Cancellara ...
