I would think because it says for the classification that is the finishing time on the stage of the first 3 riders that finished the stage. That doesn't cause a rider to have 2 different times registered at all.
Let's say you have your 3 riders on the first stage, 1 wins the stage in 4h 1m 5s and gets the 10 bonus seconds, second rider finishes 4h 2m 5s, and third rider finished 4h 3m 5s. So for the team classification it combines those 3 riders finishing time making it a team classification time of 12h 6m and 15s. The rider that won first is awarded his 10" bonus. They still finished the stage in 4h 1m 5s but than was awarded free 10".
I hope that makes sense. Like I said, I am pretty sure bonus seconds do not count because I have never seen it in any results of races nor has it counted in any of the cycling games I've played.
For stage 3, which is a team time trial, teams shall
set off at 5-minute intervals in reverse order of
the general team classification established after
stage 2, except for the team of the race leader,
which shall start last.
Time bonuses are awarded at the end of every
mass-start stage (i.e. no time bonuses on offer
in individual and team time trials). The first three
riders get 10, 6 and 4 seconds, respectively.
3, 2 and 1 seconds shall be awarded to the first
three riders at the Bonus Point in each of the first
nine stages (except for the stage 3 team time trial).
